IGV and GenomeSpace

What is GenomeSpace?

GenomeSpace is a system that bridges the gaps between bioinformatics tools, making it possible to move data smoothly between tools, leveraging the available analyses and visualizations in each of these tools. GenomeSpace has an easy-to-use web browser based user interface where you upload and manage your data files in the cloud, and launch and send files to the bioinformatics tools. IGV is one of the founding tools in the GenomeSpace initiative. For more information about GenomeSpace, see the project web site at www.genomespace.org.

The GenomeSpace menu in IGV provides direct access to a number of GenomeSpace features.

Command Description

Register

Takes you to the registration page on the GenomeSpace web site. You need to register for an account before you use GenomeSpace for the first time. Note that if you have already registered directly at the GenomeSpace site, you do not need to do so again here.

Load from GenomeSpace

Brings up a view of the directories and files in your GenomeSpace account.  Navigate to the data file you wish to load into IGV, select the file, and click Open. You will be asked to sign in with your GenomeSpace credentials if you have not recently logged in.

Save session to GenomeSpace

Saves your current settings to a named session file in your GenomeSpace account. You will be asked to sign in with your GenomeSpace credentials if you have not recently logged in. See Saving and Restoring Sessions for more information on session files. 

Load session from GenomeSpace

Restores a session previously saved to a file in your GenomeSpace account. You will be asked to sign in with your GenomeSpace credentials if you have not recently logged in. See Saving and Restoring Sessions for more information on session files. 

Logout

Logs you out of GenomeSpace. If you subsequently try to load/save a file from/to GenomeSpace, you will be asked to enter your credentials again.
