Release 2.0.2 supports password protection of the GSEA ftp site. This entailed no user-visible change to the GSEA application.
Files can no longer be accessed directly from the GSEA ftp site. However,
Gene set and chip annotation files remain available from the <a href="http://www.broad.mit.edu/gsea/downloads.jsp">Downloads</a> page of the GSEA web site. Users who use the GSEA command line or other scripts to access files from the GSEA ftp site will now be prompted for a password. To avoid the prompt, download the required files from the GSEA web site and reference the downloaded files. Alternatively, contact GSEA team for the password.
